Preheat the oven to 350°F (175°C) and line two baking sheets with parchment paper.
In a large bowl, whisk together flour, baking soda, ginger, cinnamon, cloves, and salt. Set aside.
In another bowl, cream together butter and brown sugar until fluffy and light in color.
Add molasses and eggs to the butter mixture, mixing until fully combined.
Gradually mix in the dry ingredients until just combined, avoiding overmixing.
Drop rounded tablespoons of dough onto the prepared baking sheets, spacing them about 2 inches apart.
Bake for 10–12 minutes, or until the edges are set. Remove and cool on wire racks.
While cooling, prepare the filling by beating together cream cheese, powdered sugar, and vanilla until smooth.
Once the cookies are cool, pair them up by size and spread filling on one half of each pair before sandwiching them together.
Dust the assembled whoopie pies with additional powdered sugar if desired and serve.
